I've always wired new things into my brand new cars, and on a couple of, occasions I've swapped out the stereo.
Warranty-wise, it can only possibly be a problem if you're negligent in the install. If you tapped the amp into an inadequate feed, chucked in a higher rated fuse because the normal ones keept popping and then melted the wiring, then that'd be your own fault and you'd expect to have to pay for the repair.
But if your electric windows mysteriously stop working or your engine starts making a funny noise, they're not going to chuck the fact that you've swapped out the stereo at you as an excuse to duck out of honouring the warranty.
