I'm inclined to agree. Not providing a ground wire in the loom is a Japanese trick. European cars with ISO wiring don't pull that particular stunt. You can confirm that the stereo is wired correctly (and not grounding through the antenna earth) by running it with just the two main ISO blocks connected. If it works, then it's fine.

My only concern is that the wire is the ground for something else. If you don't re-attach this wire, then you may notice later on that something else isn't working. I'd be inclined to just try leaving it unhooked for the moment (put some tape round it in case it shorts to anything.) If you notice something else in the car doesn't work later on, then try connecting the wire to a suitable ground.
