Thanks for the information, Azurael.
I've now had another look and it was exactly as you described. When I pulled rubber seal away there was quite a bit of "slimy" mud that could well have caused the rubber to stick and block up the two drain holes.
Cleaned it up, and any water getting past the window rubber seal now seems to run out of the drain holes easily enough. So, I've put the big plug back and will monitor.
This might have all seemed obvious to experienced Laguna owners, but I've had four Fords previously and have never seen this before (I'm still really happy with the Laguna 3, though)
