Yes a rubber block would certainly explain the lack of paint damage.
From what you have outlined, it would appear that once he noticed the damage (no doubt caused by an apprentice), he tried to catch you on the hop, so you wouldn't get a chance to inspect the car, so that hopefully, a day or so later - he could plead ignorance.
Certainly sounds like you are more 'switched on' than he expected you to be.
Still maintain my perspective that a repair is preferable to replacement, however, bear in mind, that you have the benefit in being able to examine the entire sill.
