Hi there and welcome.
Wouldn't recommend a marker pen (unless your car is matt black).
If the scratches can barely be felt with your fingernail, then it is possible to polish them to a point where they are barely noticeable.
I would use a cutting compound, followed up with some colour-based polish (gets rid of the white residue which collects in the scratch).
If they are deeper, you will need a thinned-down touch up paint first.
This job should never be complete - the day I think I've done it all, is the day I resign.
