You need to challenge the dealer as it's possible he or the DVLA made an error. Lets be honest it wouldn't be the first time the DVLA made a mess of things.
Only the dealer can explain. You could also ask DVLA what payments (amount) were actually made by the dealer during the registration of car. The DVLA saying your car is nil road licence during it's first year doesn't confirm what the dealer may have actually paid or been charged. It may be the dealer wrongfully paid or was wronfully charged for a licence.
