Imagine you had an engine fault and one day you attempted to accelerate out of a junction onto a busy road and the car failed to do so - would you not see that as a safety issue.
Additionally the MOT has certain environmental checks and an engine with a fault will not be environmentally friendly and also have poor economy which will result in higher running costs to you.
Warning lights and electronic monitoring systems are an integral safety aspect of the cars design similar to the SRS (secondary restraint system) - air bags, seat belt tensioners, etc.
The argument of two garages, etc may point to the fact they were inexperienced or lacked the knowledge to work on your particular model.
I think we all have to accept that running a car nowadays is not cheap.
If you have any concerns regarding the test procedures it may be worth writing to VOSA the organisation who sets the MOT standards.
If the window glass ain't broke you may be able to have it propped closed from inside the door thus improving the security and weather proofing.
