Looks like they damaged the threads on the end of the shaft and to get the nut back on have removed some the threads. Is the nut new - it should be replaced each time it is used as it is a once-only fitting. As long as the nylon locking ring in the nut has threads to catch on it should be safe. In other words the sahft threads can be longer than the nut or flush but should not be les than the nut. The squeaking sound would concern me though - it is possible the hub is moving on the shaft. For safety sake I would get it back to them pronto.
