I agree whole-heartedly - I would rather empty my boot on the hard shoulder some wet night than wrestle around on the ground. I think the idea was to reduce manufacturing costs as incorporating the spare wheel well into the boot floor involved more pressing and welding, etc. Not much more expensive on one car but when the idea is used on large scale the savings are probably quite significant.
In the past where I have owned a car with the undertray system I have wrapped the wheel in polythene and stored it valve side down - not an ideal answer but every little bit helps.
