I'm a little unclear from what you're saying whether you've seen the side lights going on or off, or whether the car's telling you they're faulty when you can't see a fault.
If it's the latter, then there's two favourite causes for this:
1) Number plate lights. They're on the side light circuit and the car will warn you about them if they're faulty, but they're easy to overlook.
2) Front side lights. These are impossible to see with the headlights turned on, so make sure you're checking with the side lights on but the headlights off.
Other than that, bad earths to the tail light clusters can cause all manner of warnings from the bulb failure system. Get someone to hold the brake pedal down (ignition on) with the side lights on and try both indicators. Do the tail lights behave as you'd expect, or do some lights dim or go out when others come on? If they do, then you have a bad earth.
