I can't see it causing a problem with the sat-nav. This is controlled completely independently of the stereo, and just generates an overlay based on the display output from the stereo. If you remove the old stereo and fit a new one with its own display, then the sat-nav should just behave as though the stereo is turned off. You should still get full navigation and your temperature display. Don't forget that the radio aerial lead still has to go to the sat-nav control panel (above the stereo) otherwise you'll lose the TMC signal (assuming that you have a TMC enabled navigation disc.)
