Hi - dave_mezza2006. I assume the flaps are ones at the top if the drain pipes flowing out of the sides of the scuttle area. Whilst they may be clear enough to let water through they may not be able to handle large amounts during heavy rain. Definitely worth checking the lower ends as they are known to cake up with crud and while you are in there you could also check the lower ends of the sunroof pipes. It involves removing the mudflaps and the inner wheel linings at the rear of the front wheels.
When I checked mine there must have been enough mud to fill half a bucket.
Ive also done the bit above in bold to my car, and there was loads of mud build up too
. I've not found the one at the sides of the scuttle area though. Maybe this is why its still leaking in heavy rain ??
