A couple of reasons for what you've experienced spring to mind;
regarding the spec - it could be a 'mis-build' where a couple of items have been missed out, but only the original owner would be able to claim for either the loss in value or for the items to be retro-fitted. You haven't been mis-sold the car, as the salesman informed you prior to purchase that these items weren't fitted...
It could also be a slightly older model (built before a spec-change), and then registered as brand-new (again, not illegal - brochures have disclaimers regarding specification changes without prior notice), so this again could explain it.
Regarding the difficulty in retrieving details - well the car may well have had a plate change (either at first registration, or prior to you buying it), and DVLA's database is just that bit more up to date. HPI's report should also give comfort that all is well.
