Am I missing something? Why run the engine when bleeding the brakes?
Did you empty the reservoir when you bled the brakes? If not, it is unlikely that air has reached the ABS unit. Did you bleed off only enough fluid to screw the brake pistons back? If so, take Noel's advice and let the pads bed in before you do anything, presuming you have a good brake before the pedal hits the floor
