It is inevitable that water will pass the rubber 'screed' that is at the bottom of the window and pass into the door cavity itself. If you remove the door card you will see that there is a plastic membrane to stop water entering the car itself, I would begin there and check that it is sealed all the way round.
However, do you get any 'sloshing' noises like standing water in the door. If you do then the water is obviously not draining away as it should do. In that case you would need to remove the plastic membrane and have a good root around to clear any blockage of crud out if the bottom of the door!
