You used the correct primer (its what I would use myself).

They could well be correct, because if you follow what I was saying about the primer affecting the colour applied on top, then it also follows, that the more 'colour' which is applied, then the stronger that colour will appear.

This difference is more pronounced because adjacent panels (painted to a different thickness) look mis-matched.

You can try buffing & cutting-back what you've already done (don't throw the baby out with the bathwater), but you might have to go a step back.
