The only problem with pushing the brake peddle down to the floor is that you will be pushing the seals inside the master cylinder into an area they don't normally travel to under normal use. This can damage the seals as that part of the master cylinder bore could have corrosion on it due to not being used.

I know it doesn't always happen but when it does you then have a problem on your hands.

I would also advise not to push the peddle lower than it normally goes when bleeding the brakes. Ideally a pressure bleeder could be used.
