Yeh its possible the "box" causes slight degredation on a "warm" start.
It is a very relative thing ,ie it doesnt burst into life at the first touch of the button like when hot or cold.

I like the box too much now to run the car for testing without it
That's entirely up to you but over fueling isn't good for any engine as it causes premature cylinder wear.
