What I would do if this were mine:
Get a bowl of warm soapy water and a cloth.
Open the smaller window and check around the window edge to make sure it's smooth and clean by wiping with soapy water.
With smaller window open clean around the frame with soapy water and make sure that the rubber surround is flexible and not split anywhere.
Check hinges are not loose.
If car is parked on a slope pour water over the rear and see if water pools anywhere in the window area and then try turning it around and see if the leak reappears.

I would imagine that a leaf or similar is providing a path past the rubber surround, or that one of the hinges is a little loose, opening up a side a little.

If it's not the window then I would also check the high-level brake light mounting and the rear wiper mount.

Of course it will probably turn out to be something that was left on the shelf :-)
