Sorry mate what you said didnt sink in when I first read your post , Mot would have picked up if it was a wheel bearing, but yes a wheel bearing could produce heat.
You will have to get the master cylinder checked at a garage, but you will have to instruct them to drive the car until the wheel starts binding and then check it, otherwise they will probably tell you nothing is wrong, have you inspected the brake pads, i've seen before that a brake pad lining came loose and had similar symptoms, it didnt drop out completely, just moved around enough to bind every now and again other than that, I dont know, i would have said flex pipe but you replaced that all ready
