I've been thinking about the purpose of these holes, and I believe I've figured out their purpose.

They allow the floorpan to be bolted to a cradle/jig which will allow the bodyshell to be formed and partial assembly to take place, before wheels are fitted. This will allow the body to be rotated & dipped into various anti-corrosion baths, without placing stress onto the roof.

Sorry for not adding any further direct help onto the thread, but the holes' purpose bothered me, and since it has no part in vehicle maintenance - it also explains why Haynes makes no mention of them.
