On my old Octavia I had the brake clonk which turned out to be the caliper moving around as one of the two bolts had fallen out due to the threads being ruined. Had the hub repaired and it never happened again. Not saying that is your problem but worth a check.

I had the clonk when pulling away on my scenic but still unsure of the cause as I replaced a few parts at the same time which cured it. Changed the inner track rod and track rod end and the lower suspension arm. (It was only the lower ball joint that had gone but got such a good deal on the arm I couldn't refuse) The arm was nearside and the track rods were the offside. It may be worth checking the engine mounts to, common fault on the scenic i believe. (top left mount).
